In truth, the reason he took a couple hours to appear here instead of coming right after the mission is that he'd been in a somewhat similar state - though in his case there was less crying and more near-catatonia. He's an angel. He's supposed to save people - it's kind of what he was literally made to do. Yet he never even got to sortie because the first shot turned the hangar into a disaster zone and by the time he got Cherubot out it was all over.
He wants to tell her that it's not anyone's fault, but that would also excuse him - and that's not right. He's an angel supposed to protect these humans here. Some enemies may be above them - but none, not one, should be above him. He doesn't get to lose. (Yes, Pit has a small bit of legacy racism on the human/angel thing to work through. Someone should probably call him on it somewhere down the line).
So he hesitates, and simply returns the hug for a few seconds, visibly trying to find words to explain what he wants to say...]
